Actually I love Hyrule Temple as well, but I also like the smaller stages.
If the issue was space, they could have cleared out the data they did not use. However, it seems that there was still room on the disk to fit in such things. Those stages likely didn't take up that much room, especially the N64 classic stages, as the model data wasn't too complex and it was using low resolution textures.
