A lot of PS2 developers make minor or major changes to their games when they become GH titles. Konami with SH 2, Universal with Crash Bandicoot 4 (faster load times), etc. It would be less of an effort for Nintendo to add the PAL changes to the GH version of Metroid Prime than it was for Konami and all of those other third-parties to change improve their GH titles. Plus, the die-hard Nintendo fans would most likely buy the GH version of MP even though they already have the original version. I know I would.
Oh and I don't know about Nintendo's GH line but the PS2 GH discs are colored differently, so it's not a simple repackaging.
