Custom chips? I know they use a lot of odd mapping, but most of my NES games use the same chips, no extra stuff aside from the battery backup.
I do know that some weird things can ruin a code translator, and that would be one of them. Still, FF3 couldn't possibly be that difficult, and they didn't really say anything that would really indicate that. Don't current NES emulators run that game? If they haven't got it to work yet, then we have something.
