If that actually is Epona and not just some horse (and who's to say it's not?), then it's the same Zelda logic that allows Malon and Talon and various other characters to exist long before OoT.
And I wouldn't take anything from the original LA manual to be absolute. Nintendo changed a lot of stuff that was written in the original manuals, and not just with Zelda. And since the Oracle games used the LA engine and the dev team tried so hard to make the final ending fit right into the beginning of LA, it makes the most sense. I highly doubt they were too concerned about the original instruction manual. They knew that very few people still have it. It fits perfectly.
