I always thought the Zoras began as a peaceful race and were inlisted during the Hylian wars against the Gerudo as messengers (the Gossip stones talk about it in OoT). Then after Ganon completely took over the Triforce (minus the Courage) all peaceful creatures were transformed in to monsters. That was in Zelda 1. So it would make sense that the Zoras became evil.
As far as the bird people go, I think the WW story takes place in a dream world, or the Sacred Realm. In OoT, Ganon was sealed off in to the Sacred Realm and WW takes place after OoT, like 50 to 100 years after it. Ganon finds a way to attack Hyrule by putting everything in a bubble and making people exist in the Sacred Realm ala The Matrix. But even though Hyrule is saved and real people continue their lives, their echoes still exist in the sacred realm and continue their lives as well in a dream world.
In the Sacred Realm, the Triforce reflected their real-world counterparts. Land became water because of the violennt change that Ganon has brought, signifying a barrier between the real world and the Sacred Realm. Gorons, who live in peace in the mountains find themselves as wandering salesman with no place to go. The Zora, messengers to the King of Hyrule during the war, became free-flying postmen who deliver messages to all people. Etc etc.
It's very iconic... or i'm just looking too hard. :D
