Game stories are often illogical and, like lots of stories, rely on unrealistic amounts of things like cooincidence, chance, and luck... there is the occasional game that mostly escapes this, but it's very rare. In most cases it's about how well they present and tie together said story... as well as how much uniqueness they can put into the game. Some do well at this, most not so well.
As for the case of MGS2, I don't know... what is he saying, that while it does follow many conventions and has a lot of luck involved it's also got a semi-hidden agenda going on as well (postmodern)? Um... I don't know, maybe?
