Retro makes 3-D Metroid games. Nintendo makes 2-D Metroid games. You need something in the title to make it obvious that one is traditional and one is 3-D. the title of 'Prime' would be a good word to use for the 3-D titles. The numbering system (Metroid Fusion had the title of Metroid 4 in the title screen) would be a good way to show people that it's a continuation of the main story and that it's a traditional Metroid game (2-D). While the 3-D games focus on back and side stories while translating the 2-D gameplay in to 3-D.
Zelda gets away with it because the 3-D and 2-D Zelda games were all made by the same company (except for the Oracle series, which has it's own... series...)
Also, Nintendo released news that it's a different planet in Prime 2 where you fight against a new race of creature which is related to the Chozo. Like a spin-off of the Chozo that never evolved beyond their war-like ways. That's why Samus is fighting what seems to be a Chozo in that one picture. But I have a feeling that Phazon will be a part of the story.
