No. The Mana series is, unlike FF, a coherent series... I know I've said that before and its still true now. :)
Now I'm not sure how Legend ties in, either in chronology or story or anything, but as for the first three games, SD1 (FFA/Sword) is the first game. SD3 is next, with SD2/Secret coming quickly after it (SD3 was a prequel set soon before the start of SD2...). Sure, each game is unique and has a different world, but enough plot themes connect them that you can tell they are all in the same area... specifically, the Mana Tree. Its central to the whole series... the different games are really episodes in the story of the Mana Tree, I'd say.
As for the faries, they are farie spirit things that have been taken prisoner by the badguys (somewhat varied depending on your main character) which you have to rescue in the game. Eight, I think?
