Though as I think about it, I wonder if the simplest answer to the first 3 dungeons is that Ganondorf actually stuck all those things in there in advance, since his long term plan was for Link to get the stones for him? He might have done all these things intending for Link to set right what once went wrong, earning the trust and the stone of the 3 affected races.
