I didn't really see any plot holes. I mean as near as I can tell when they all find each other after forgetting each other, the idea is they never really forgot each other and when they met later on were naturally drawn to stick around each other and become friends again.
The junction system was very complicated. That's a fact, but learning it was pretty satisfying. Then again, I loved Lost Levels so maybe I just like to torture myself.
